Yarmouth runs its own sewer through the town's Water Pollution Control Department. The treatment facility on Whitcombs Way is rated for 1.31 million gallons a day and treats about 830,000. The collection system has 30 pump stations, 40 miles of gravity sewer and 20 miles of low-pressure sewer. The 2010 comprehensive plan put coverage at about 77 percent of residents: most of the built-up mainland, but not Cousins or Littlejohn islands, where extending sewer was judged not economically feasible. On Cousins Island, a town sand filter serves about 40 homes, and other island homes use private septic systems.

Much of Yarmouth's ground is poor for septic systems. The 2010 comprehensive plan says that where public water or sewer is not available, undeveloped soils often have very low potential for subsurface wastewater disposal. Along the Royal River, the town's corridor study describes clay-rich, poorly drained soils. Upstream of East Main Street, the banks are mostly Presumpscot Formation marine clay, with unstable slopes and mapped landslide areas. Clay takes water slowly and holds a high seasonal water table. A Yarmouth leach field outside the sewer area often needs a raised bed or careful siting on the best pocket of soil.
